From the description you have given me, it's pretty much impossible to say what it is or is not. Even a doctor who can actually examine you would need to know how the injury happened (over many days, or suddenly), in what position does hurt, when exactly during running does it hurt, when you land or push off, etc. So, I would be 100% guessing here. My first impulse is that it's something related to twisting of the knee, because it doesn't sound like it is on the bone. Perhaps you just overloaded the knee and it got twisted under you, or something like that. In this case, some rest will do the trick and you should be OK to run again in a week or so.

Other than this, if the pain persists, then you are probably better off seeing a doctor or at least a physio for a diagnosis.
